Upgrade Atomic to the stable 0.9.59 release - #754

Moves the Atomic harness from 0.9.57 to the stable 0.9.59 release. Versions. catalog:harness pins `@bastani/atomic` 0.9.59. The lockfile resolves `@bastani/atomic`, `@bastani/atomic-natives` with its platform packages, and `@bastani/pi-ai` at 0.9.59, with no older `@bastani` package left. Nothing else in the lockfile moves. What changed in Atomic, and what it means here. 0.9.58 adds task heartbeats, keeps local worker pools working under load and starts subagents at the effort they were given; 0.9.59 routes Copilot tokens saved through /login and recovers the intercom broker faster on Windows. An atomic Planner runs Atomic in process; none of these needs a code change here, and the harness tests pass unchanged.
